!set <option> does'nt respect !reloadfile config

The problem is following:
First. I edit the file config, change some option(s) and reload it with !reloadfile config. All work.
Second. I change some option with !set. After that the config file is old config only with this opton changed. All manual changes in config are lost.

I think this is a bug.

this is not a bug, variables are taken to memory and rewritten from memory, so you can't change a config file and then use !set function
!reloadconfig all is always required when you edit config file manually

I try to explain in more detail
1) I have config file with option1=val1 and option2=str1.
2) I change manually option1 to val2 and do !reloadfile config. It is work, hub change behavior accordingly.
3) !set option2=str2
4) But after that I have config file with option1=val1 and option2=str2. My manual edition of option1 is lost. Hub behavior correspond this config.
